I am not an expert in iOS but I can tell you how it works if you have two different base URLs.

• You should create two different offline stores for two base URLs in your device.
• You should have two backends to the app configured in SMP admin cockpit. Hope you are doing the same.
• When you make a request you should change the service request URLs according to the offline stores you have. You need to double check the connection name - check whether you are using the right connection name for the request. You could have a look at this example though it talks about hybrid app - Getting Started with Kapsel - Part 10 -- Offline OData (SP09+)
